Ahmed Abdel-Ghani broke the deadlock on 38 minutes after converting a spot kick, but Bakary Coulibaly brought the score level after the interval to prevent the hosts from claiming all three points.
The Malayan side maintain Group B supremacy with five points, while third-placed Hodoud are now on four points.
Desportivo Primeiro de Agosto, who lie second on goal difference, will face bottom side Bayelsa United on Saturday.
Hodoud and Stade Malien will meet again this month in the second leg, which the latter will host on Aug. 30.
